Since version 1.0.43 release, we made changes to allow only one Focus keyword in the Taxonomy pages(Category/Tag etc.), as there are no tests for the secondary keywords. Please check our plugin changelog to be up to date with all the changes made with all the recent releases.

In fact, since those keywords were not affected by the tests, they were not affecting anything your SEO. Keep in mind the keywords you enter in the focus keyword field are not added to the source code in any way so being there or not is not affecting your SEO.
