The Remove Base option creates a new rewrite rule without the shop base, the existing URL will still be accessible through direct URL.
You can add a redirect rule to redirect existing URL with shop base to the non-base URL. I added it for you in Dashboard >> Rank Math >> Redirection. Can you please confirm?

Yes, this is good for SEO. The Search engine will not even index the pages with the prefix. When you create 301 Redirect rule, the Search engines crawl the URL which it’s being redirected to it doesn’t crawl the current URL which has the 301 Redirection headers set.
