Does the primary category mean that if we choose it all other URLs on that blog post will be redirected to the primary one or canonicalized?

For Permalinks
If your site’s permalink structure uses “%category%“ and if the primary category is not set then the correct category slug might not be used in the permalinks of your post with more than one category.
Does that mean that if we have the same post in 2 categories, the plugin will create only one URL to it with the primary category? It’s not clear from the text in the article.

Yes, when you select a primary category and use %category% in the Permalink structure, the URL generated for the post is with the selected primary category.
This applies to all other categories as well. That is, the URL would not change based on other categories, rather, it would be locked with the selected primary category.
