It doesn’t really matter as long as it’s inside your content and Google is able to crawl the content with no issues, the internal links will be recognized.

Because I’m using an internal linking plugin, so may this be the reason why Rankmath highlighted this as no internal linking is there?
Secondly, do you think Google crawlers do not get them into account?

Rank Math can only detect internal links within the content area of a page. Since your plugin is not adding internal links within the content, you can safely ignore the error message. Google will take the internal links generated by a plugin into account as long as they appear anywhere on the page eg in content, in headers or footer menus.
