I just found out that W3 Total Cache plugin is causing this error, is there any way they can work together?

Yes, I tried to reenable the w3 cache plugin, but it’s no use. I have to disable w3 cache to use instant indexing, is it possible to check which request sent by the client the server is unable to process?

You can check with your web host to see if they can provide you more details about this bad request error.
And if the instant indexing still isn’t working with W3 Total Cache enabled then please contact their support as they will be able to figure out which option of the plugin is causing the issue.

It’s working, it seems there was a problem between the hosting and cache plugin. Just deactivated cache for admin
