Rank Math flush cache only when a new post is added or the robots data is changed in the existing posts. This is needed to update the Sitemap and it shouldn’t cause any problem.
Do you see the cache getting flushed anywhere else?

This code from WooCommerce only runs when you change the Remove Category Base and Remove Parent Slug settings in the Rank Math >> General >> WooCommerce settings. It doesn’t execute on every request. You can try adding some code there with exit to see if it executes.
