Your issue is not very clear, the custom automatic redirection is designed to stop 404 errors since when a 404 is detected, it will be redirected to the custom URI page.

What you’re stating is correct. The automatic redirection makes sure the visitor hitting a 404 is redirected to a specific page. However, when this visitor hits a 404 it is not logged anywhere, which makes it difficult to set up a manual redirect for this page specifically.
Below you’ll find the current flow and the desired flow:
Current flow: Visitor hits 404 > directed to custom page > no log created for sit owner to fix the broken link.
Desired flow: Visitor hits 404 > directed to custom page > log created in the 404 monitor so the site owner can see the broken link and fix it.
I hope this clears up the problem.

Thanks for the additional info.
This is the default working of the 404 monitor module since it technically prevents 404 errors from occurring.
You will need to disable the automatic redirection option for the errors to be logged on the monitor.
