I am afraid that the SiteOrigin page builder is not yet fully compatible with Rank Math since the %excerpt% variable will normally generate this value from the default content editor and not the SiteOrigin modules.
At this moment, I can suggest that you manually enter the meta description via the Rank Math metabox.

but I disabled siteorigin and other plugins with using wp default theme and the issues still exist!
how about the images doesn’t show up in the rich snippet preview box at each individual page/post

Not really, this variable should only be used on the search page on your search page so that it can grab the value that the user has entered.
there is no images in the preview box here, i used to have one before The image value will not always be loaded since it is extracted from the featured image. Please note that we may not be able to control this since search engines will decide if this image will be displayed to users.
You should however ensure that post images are set to index.

– I informed siteorigin of the issue and they sent me this:
RM need to update how they generate excerpts and allow other plugins to filter that data.
The method RM is using, wp_html_excerpt, doesn’t allow for plugins/themes to filter it so we’re not able to account for it. Here’s an example of how that function can be used that allows other plugins to filter it.

1). To be able to save empty descriptions, you will need to head over to Rank Math > Titles & Meta and ensure that the settings for the affected post type is empty as such:
This will then essentially load an empty field for meta descriptions when creating new posts. Resaving existing posts with the field empty should also remove the meta description.

– at the bottom of the site footer my links still open in same page ex: privacy policy & sitemap
– also the facebook link at the [rank_math_contact_info] open in the same page, its in the about us page and contact us page

It looks like the access expired.
1. Yes, that is the default. You can enter a space to make it not pick the %excerpt% by default.
2. That is just the preview. Rest assured that the image is added to the Schema and you can test the same here:

3. The option only works for links present inside the post editorial area. It doesn’t work on sitewide links or links added in menus/theme code.
