I logged into your website’s admin area and was able to replicate the issue when the primary category is changed twice.
Upon checking, I found that you’re using an old version of Rank Math along with the old versions of many plugins:
Please update Rank Math to the latest version and see if that fixes the issue.

I can check that you are using Premmerce Permalink Manager for WooCommerce to manage the WooCommerce permalinks and that’s why our primary category is not working. If you want to use the primary category, please select the Use WooCommerce settings for products in the Premmerce settings:

Thank you, that does resolve the category issue.
One problem however, is that the permalink structure adds ‘/product’ back to the url.
How would you recommend removing this from product permalinks?

from the Product base settings.

Unfortunately WordPress doesn’t allow you to remove the base ‘/product’ which is why the plugin is needed.

Sorry for the confusion. Please navigate to WP Dashboard > Rank Math > General Settings > WooCommerce and enable the Remove Base option to remove the product base from the permalinks.
