Many of the tests that the SEO Analysis conducts are specific to your website’s homepage. Only a few tests (like the presence of focus keywords) are processed site-wide.

OK – but when you do Focus Keywords you should restrict to the pages in the sitemap only – nothing else makes sense.

I’m not sure whether I fully understand the issue here. Could you please describe the issue that you are facing?
The posts that are set as No Index are restricted from the Sitemaps, also if a post is added in the excluded list of sitemaps, then it is not listed in the sitemaps.
The SEO Analysis (for the test of the presence of Focus Keywords), simply points to the posts/pages/CPTs that are missing the Focus Keyword.
If a post is set to No Index (excluded from the sitemap), then that post is not considered in the Focus Keywords test of SEO Analysis.
