When Rank Math is installed, comment reply indentation no longer works – all comments appear as new comments and not as a reply to a previous comment.
Is there a way to make the replies and indentation work?

Assuming you are using the latest version of all the plugins and the themes (please update if not yet), it would seem like a conflict with one of the plugins or the theme you are using.
To determine that, please follow this troubleshooting guide:

Only the site admin would know and your users won’t be affected by this troubleshooting.

The issue only occurs when both Oxygen and Rank Math are enabled. With one of them disabled (it doesn’t matter which one), the nested comments work correctly.
Do you know if there’s anything in Rank Math that would cause other plugins to behave in this way? I can then feed that back to the Oxygen development team.

Rank Math is not fully compatible with Oxygen, we are still working on it, however you can use this plugin for integrating the two:

Thank you for the plugin link. However, I’m not sure that is relevant as the plugin you have linked me to helps to analyse the content in the Oxygen builder. It doesn’t have anything to do with comment replies.

I am from the Oxygen support team. I am aware that Oxygen and Rank Math are investigating the compatibility issue, but that relates to Rank Math being able to analyse Oxygen-designed content and it’s not relevant to this issue.
This issue is different. When both Rank Math and Oxygen are enabled, nested comment replies on posts break. We had a similar issue with Yoast, and they were able to provide us with this filter to resolve the issue:
add_filter( ‘wpseo_remove_reply_to_com’, false );
I would appreciate it if you could let me know if Rank Math has a similar filter available. If there isn’t a filter, then please would you pass this ticket onto your development team and ask them if they know what would cause Rank Math to behave in this way, or if they are aware of anything that can be done to prevent this behaviour.

We have a similar filter available in Rank Math, which has the same effect as the Yoast filter you shared:
add_filter( 'rank_math/frontend/remove_reply_to_com', '__return_false' );Hope that helps.

Thank you. I’ve tried that filter by adding it to the Code Snippets plugin on the site (the theme is disabled, so it can’t be added to functions.php), but unfortunately, I still can’t get nested comments to work.

I have logged in to your site and found that I have given you a wrong filter code.
Here is the correct code snippet that fixes the issue on your site:
