Hi, I have set the paginated pages to noindex in settings, however they still show up in Google search results.
It is pages loaded via ajax, can this be the issue, and how do i fix it?

Its a lot of affected URL’s. If you search site:genialegaver.dk on google, you can see that many of them are paginated pages.
The issues occured when i started using ajax to load the paginated pages.
Here is one of the URL’s: https://www.genialegaver.dk/mors-dags-gave/
You load more products by pressing the ”Vis flere gaver” button.

As I can understand, you are referring to your ajax function “Vis flere gaver” when we click it, it loads more products, and you are concern that google will also crawl those products.
If that is the case, No Google will not crawl those products since it uses ajax functionality to show those products and google or any other crawler will not execute that function on their own.

My concern is that the paginated pages show up on Google, even tho i selected the option in Rank Math settings that I do not want paginated pages to show up on Google.
If you search site:genialegaver.dk on Google you will see that many of the pages are paginated. This is what I’m concerned about and looking to fix.

I have found one of the URL inside SERPs /mors-dags-gave/?page=3, and it seems to have “follow index” inside the source.

Upon further reviewing your website, I have found that the page URL you are referring to is not a website/blog/category pagination. It’s individual post pagination if previously you have used < ! - - next page - -> syntax inside your post because if you inspect the source, you can see the og:url is the same as the original URL.
You can request Google to remove that URL from SERPs:

Do you know if these pages will have a negative effect on my SEO? Or will it be OK as long as the canonical is the original page?

I would suggest you use a Rank Math redirection tool to fix those links. Later, when the Google crawler visit that URL, it will simply remove that URL from SERPs. However, this process may take from 3-4 days to weeks.

So in time they will be removed because they are basically no longer in use, did I understand that correct?

Yes, by redirecting the URL, we tell google that the previous URL is moved, so there is no need to show it on SERPs.
