Some of these pages might have a noindex tag present in their source code, kindly share a few of these URLs in the sensitive data section so we can confirm. WooCommerce and other eCommerce plugins add noindex tags to repetitive/less important pages to avoid duplicate content issues.

All the filter pages you mentioned don’t have the nofollow
attribute that is mentioned in the error but they don’t have a self-referencing canonical which would cause Google to not index them and that might be what the error is referring to.
As for the pages with the noindex
those are the tags pages and you can control the indexation of those from WordPress Dashboard > Rank Math > Titles & Meta > Product Tags.
For the pages that don’t have the self-referencing canonical, if you would like to index those you can edit the following filter to set the canonical on those pages: https://rankmath.com/kb/filters-hooks-api-developer/#change-canonical-url
