Please note that some options are only available when you enable the Advanced Mode in Rank Math. We give you an option to choose between the two during the setup wizard and you must have chosen to use the Easy Mode.
You can switch to the Advanced Mode from the top-right corner at WordPress Dashboard > Rank Math > Dashboard

I’m having the same issue. It affects only pages not posts. I’m using Easy mode and I have the “Discourage search engines from indexing this site” box in WordPress unchecked.
OK. I re-read several things and was able to resolve. For those that have this issue in the future, here is reference. In the Rank Math Dashboard, enable Advanced mode described above then go to Titles and Meta Titles sidebar. From there go to the Pages section and check the box for Index in the Page Robots Meta area.
You would think that checking the Index box in Global Meta section would set this globally, but I guess not.
