We have tested the latest version of the Rank Math and WooCommerce plugin, but we’re unable to replicate the issue with our test install.

We tested the addition of product categories to the products and we can successfully add and remove them as you can see from this video: https://i.rankmath.com/ZB5cVS

If you would like to update the URL you would need to set the product categories as the primary taxonomy under WordPress Dashboard > Rank Math > Titles & Meta > Products.
After that, you can enable the primary category that will show in the URL like so: https://rankmath.com/kb/how-to-choose-a-primary-category/
