The link counter only counts links that appear in the default post content area and does not count links that are dynamically added dynamically or with custom code.
Rank Math counts each link separately even if the URL has already been linked to/from the same post/page.
The internal and exteral links are counted only if they are inside the the_content section of the page.
Please note that links on any other part outside the the_content section are not counted.
Can you please share the affected URLs with us? So that we can investigate the issue further for you.
