Schemas and all SEO metadata are not necessary on template pages rather they should be added on the pages/posts/CPTs where the templates are applied.
The SEO metadata is meant for Search Engines, to understand the content of your live pages.

So this means, that I have to apply it on every single custom post? I will have thousands.

You can use our Schema template to create your desired schema and then use its display based on conditions option to apply the schema on desired post types.
You can also use the bulk editing option to apply the schema.
Please note that the Schema templates module and bulk editing feature are only available to the premium plugin subscribers.
