Could you please confirm how are you verifying your site? Are you using the Rank math tool to verify or are you verifying directly via the Google Search Console?
Please make sure that your Rank Math plugin is updated to its latest version. After doing so try to disconnect Google in Rank Math, remove the duplicate property in GSC and reconnect again. Let us know if it still comes up with two properties.

I verified my site first from Header Footer Code Manager Plugin few days back, but Rank Math created another property for the same site.
After Your suggestion to disconnect Google from Rank Math and then removing from GSC and then again reconnecting, this step again added the duplicate property.

Please note that having them appearing on your GSC should not affect your site functionality and therefore shouldn’t worry you.
Having the domain verified as using the URL prefix method makes it easy for Rank math to fetch data from your GSC to the analytics module.
Please ensure that you remove the property that you have duplicated or remove the one created while verifying with the Header Footer Code Manager Plugin.
If you’re then able to see the required property in the dropdown field under Rank Math > General Settings > Analytics, then please select that property and see if the data populates.
