There is an updated version of the My Theme available but what happens if I upload the newer version, is there changes and customization in the site that will be lost?

If you have made any code changes to your active parent theme’s template files, then those customizations would be overridden when you’ll update the theme.
However, the CSS Customizations that you might have added in your WordPress Dashboard > Appearance > Customize > Additional CSS should ideally remain intact.
So, if you haven’t made any code changes to your active theme’s template files, then you can safely update your theme.
However, if you wish, you can still get in touch with your theme developer and ask them if anything will get affected after updating to the latest version of the active theme.
