1. You can enable the metabox by heading to Rank math > Titles & Meta > Your custom Taxonomy and enable Add SEO Metabox.
2. We made changes to our plugin to only allow one keyword for Taxonomy pages(categories, tags, etc.). This is because there are no checks done for the secondary keyword

Thank you for reply, now I understand the deal with Taxonomy keywords. But I still can’t seem to find my custom taxonomy in rank math Titles & Meta settings. Like it doesn’t see it. I tried to show it on screenshot below.

It seems Rank math cannot detect your custom taxonomies.
Assuming you are using the latest version of all the plugins and the themes (please update if not yet), it would seem like a conflict with one of the plugins or the theme you are using.
To determine that, please follow this troubleshooting guide:

Only the site admin would know and your users won’t be affected by this troubleshooting.
Please let us know if you find the culprit else you’ll have to contact your custom taxonomy support and tell them about this issue?
It might be that they are not following the default WordPress protocol for adding custom Taxonomies.
They might be able to offer a solution so that Rank Math can register your custom taxonomy and show you the options for doing SEO in Rank math > Titles & Meta.
