Please note that Rank Math cannot cause the removal of your pages from Google. Also, Site Kit is not an SEO tool but an analytics tool and it does not replace nor conflict with Rank Math – you can use them both at the same time.
That said, please share some examples of the URLs that are no longer indexed and we’ll be happy to help take a look.

It all started when I enabled your analytics. As I’ve said in the past, there was a bug with rank Math with analytics. So I had disabled Yours. I later disabled Site Kit. I enabled yours several times.
In fact, I had problems connecting your analytics from that day on and your SEO analysis tool said that there were no analytics with Sit Kit. I was forced to put your analytics back. I was hoping that in 3 months, you would have solved it.
Today I disabled analytics for testing and then enabled it. Only Search Console was enabled automatically. I enabled Analytics manually. It’s not the first time this has happened.

There are no bugs with Rank Math Analytics that we are aware of. If you have come across a bug, please do a screencast and share the video with us so we can investigate it properly.
Rank Math and Site Kit can work simultaneously, and Rank Math cannot deindex your URL from Google, unless where you have set the page to noindex
