I have been able to reproduce this issue on my local test enviornment and this has been reported to our dev team for closer investigation. At the moment I have disabled the strip shop base option on your site to fix the 404 errors.

Thanks for the follow up.
To prevent any disruptions in traffic and ranking I have also installed the Premmerce Permalink manager to strip the product base as a temporary fix before we resolve this.
