Unfortunately, the plugin will currently only check for links added in the main post content and not in custom fields/meta.
The failed tests will however not affect your actual SEO since the tests are only benchmarks on the back end to give you a rough idea of the areas that need improvement.

It’d be great in the future to have a feature to tag ACF fields for inclusion in this statistic. It does help me keep an overview.
