I was able to figure out that the issue is being caused by the ACF Pro plugin. When it is enabled the metadata is not being saved on saving the post as a draft. If you disable the plugin then the metadata is saved without any issues.
Please get in touch with the support of ACF Pro and inform them about the issue. They will be able to fix this.
