Please note that we only report the 404s. We do not have information on how or why they are generated. You can get further insight into them by enabling the advanced monitor at WordPress Dashboard > Rank Math > General Settings > 404 Monitor:

That will give you more information like referrer and user-agent. You can use that information to track down the source or find out if it is just bots generating those errors.
You can also fix these errors by redirecting them to a related page on your website:

Or, you can add them to the exclusion list at WordPress Dashboard > Rank Math > General Settings > 404 Monitor > Exclude Paths

When I enable the advance monitoring I see 99 percent of these errors are from bots. Is it normal for bots to produce these errors? Just wondering if this is going to cause any harm? Surely I am not the only one that had come across theses errors before. I will have to to more research.

If bots are crawling the URLs that no longer exist then it will be logged as a 404 error in the 404 monitor. This is normal behavior.
There might be a bot that is trying to access the files in the root directory of your site and since it isn’t there, you are seeing a 404 error. We can’t tell why it is trying to access those files but if you are concerned about it, then you can use a firewall plugin to stop bots from accessing your site.
