Assuming you’ve set the meta description value to %excerpt%, the excerpt variable picks the excerpt only from the first paragraph/section on the page. Since the Groovy menu is editable/detected on the page, the excerpt is getting picked from it.
Could you confirm if after disabling the Groovy menu, the issue gets fixed?

Yes, disabling Groovy Menu solves the issue.
However this has only become a problem since Divi 4.12 when they implemented full site editing in the builder.
I have spoken to Elegant Themes but as of yet they have not provided any solution to this.

The Elegant Themes is already aware of this issue as many Rank Math users have already reported this to them. Since they have done the integration of Rank Math’s content analysis API in their theme, they will have to modify and fix it.
They are already working on a fix and we hope that they will be able to resolve this soon.
