1. I saw a duplicate video schema from a post but the other video schema is not coming from Rank Math. In this case, you may need to check if there are other plugins or your current theme that is generating a second video schema. To determine that, you may follow this guide: https://rankmath.com/kb/check-plugin-conflicts/
Only the site admin would know and your users won’t be affected by this troubleshooting.
In addition, the duplicate video I saw has a different EmbedURL which should not cause some issue. Could you please share the affected URL where GSC reports some issues with it so we can further check?
2. If you wish to remove the meta description without removing the schema, you can make use of this filter and insert it in your theme’s functions.php file:
add_filter( 'rank_math/frontend/description','__return_false');
You can create a condition to apply the filter only to your posts.

My meta problem is not solved with the code you provided. The code works but removes it from everywhere including schema markup. This is not what I want. (You can look at the problem urls I’ve added to sensitive data.)
Also when I checked there are no plugin conflicts.
I think the reason for the duplication of the video schema may be the “Generate Video Schema for Old Posts/Pages” operation I did in the database tools section. After this operation, the problem appeared.

I can check that your affected posts have two Video Schemas added to them:
It seems like you removed a video and then added it again. When you remove a video the Video Schema doesn’t get removed unless you delete it manually from the Schema tab of the meta box.
Please remove the second Video Schema from your affected posts to resolve the issue.

This situation usually happens when you have enabled the option to include Video Schema automatically on a page but that is only available in the PRO version.
Since your account is a Free one, we can’t offer support for this feature unless you can provide clarity on how you have the PRO plugin on your website.
Plus, as my colleague mentioned, when we checked some of the posts the only ones with duplicate Video Schema also had this in the SEO Metabox so this correlates well between the Schema markup you have and what is selected.
If you want to remove the duplication you need to remove that same duplication from the posts that have this issue.
