Could you please confirm how are you verifying your site? Are you using the Rank math tool to verify or are you verifying directly via the Google Search Console?
Please note that with the revamped analytics module, Rank math automatically verifies your site on Google Search Console (not as a domain property) while connecting in Rank math > Analytics. This is likely where the second domain is coming from.

Disconnecting your Google Service will remove the ability to track your page and keyword rankings and the automatic submission of Sitemap to GSC.
Unfortunately, there are no other ways to connect your Google service to Rank Math.
Please make sure that your Rank Math plugin is updated to its latest version. After doing so try to disconnect Google in Rank Math, remove the duplicate property in GSC and reconnect again. Let us know if it still comes up with two properties.
Please note that having them appearing on your GSC should not affect your site functionality and therefore shouldn’t worry you. Having the domain verified as using URL prefix method makes it easy for Rank math to fetch data from your GSC to the analytics module.

Okay, that means i can delete the domain property without prefix type.
When i delete only nacked property and left prefix still there is there any impact to crowl and appear.
I need to change site icon from set-up wizard. Is there need all sections to readd or i can only that second.

The protocol prefix does not affect crawlability of your site here.
Speaking of the site icon on the setup wizard am assuming you mean the logo on Google. You can change it from that section, and you do not have to do it elsewhere. This will populate across your other pages as well.
