Within the post edit page, you can set the primary term for the post using the option shown below:
If your posts contains multiple taxonomies, you can also set the primary category for use on the breadcrumbs by heading over to Rank Math > Titles & Meta > Select the post type from the right tabs > Primary Taxonomy as shown below:

Unfortunately I can’t see the checkbox to set the main category. I have wordpress 5.2.3 and the option seems to have disappeared.

Even with the default theme and only Rank Math enabled, the checkbox does not appear.

This is quite odd. We might need to take a closer look at the settings. Please edit the first post on this ticket and include your WP logins in the designated Sensitive Data section.

I am afraid that the plugin’s integration with the Gutenberg editor is still basic at the moment and this is one of the features that is not supported.
I can suggest that you install the Classic editor plugin to be able to set the primary term on your posts. This feature will hopefully be available sometime soon.
