If your default schema for your pages is Article, even if you remove it, the default will still be applied to the homepage

To bypass the behavior, you can follow these steps for your other sites:
1. Delete the article schema.
2. Click the schema generator and select any schema types (recipe, for example), then save the changes.
3. Refresh the page, and the recipe schema will still be applied. You can now delete the recipe schema and hit the save button.

If I want to declare schema as organization, do I have to use pro package to customize schema?

Please note that the Rank Math PRO version is built on top of the free version to keep the plugins robust and lightweight, so you will need both the free and PRO versions of the plugins to be installed and activated at the same time, so the PRO version will work.
Regarding the Organization schema, Rank Math automatically includes the LocalBusiness/Organization schema using the data you added in Rank Math > Titles & Meta > Local SEO.
However, in the PRO version of the plugin, you can edit the existing schema markups of your pages: https://rankmath.com/kb/rich-snippets/#advanced-schema-editor
