I am not sure what do you mean with “does your plugin affect this in any way?”. If the WooCommerce module is enabled in Rank Math, Rank Math will automatically add the price of the products (and other data) to the page’s Schema so it can be detected by Google and if it wants, shown in the results.

So what’s the reason why some products appear without these snippets? They are with the same settings as those with snippets.

If they don’t appear with the price value then it is likely this is missing from their markup and/or their settings. You can test your URLs here: https://search.google.com/test/rich-results.
If you test the page and there are no errors shown then there is nothing to worry about and it is just a waiting game until Google decides to include Schema for your website. Please note that although Rank Math adds proper schema to your website, it is ultimately Google’s decision if they want to include them with your website or not. It depends on a lot of factors, authority and backlinks being just the 2 of them.
Here’s what Google says:
“Google does not guarantee that your structured data will show up in search results, even if your page is marked up correctly according to the Structured Data Testing Tool.”

Could you also advice, is it dangerous to use google indexing api for woocommerce content? Could it hurt my rankings?
Hello,
The indexing API is usually recommended and only indexes for Job and streaming sites. For other sites, this API doesn’t always have any effect and if it does, it just makes Google crawl your pages fast, not indexing. It is however unlikely to affect your SEO.
P.S: Google is actually working to make this the main means of indexing, not implemented yet, but they look to do away with sitemaps as the way of indexing.
